How the Reaper IFF Installation Works
This unique excursion in the game is initiated when the Reaper IFF is ready to be installed into the Normandy. However the exact mechanics of this go unexplained by the game. What happens is that after leaving the Derelict Reaper, you have activated an invisible Countdown and an invisible Journal Check. Here's how each of them work:
- The Countdown starts at 4, and ticks down by 1 after completing any Mission, N7 Side Quest or DLC content. Once it hits 0, the Reaper IFF will be ready to be installed.
- The Journal Check scans your Journal for N7 Side Quests, as well as Dossier Missions and Loyalty Missions from the base game. If you run out of these, the Reaper IFF will be ready to be installed.

- Notably, the Journal Check DOES NOT look at DLC such as Overlord, Arrival, Firewalker and so-on. So if you only have two Loyalty Missions and two Firewalker Missions, but do the Loyalty Missions first, that will trigger the IFF installation early.
You'll know that the Reaper IFF is ready to be installed when EDI mentions it when you walk up to the Galaxy Map by entering the trigger zone (displayed as the orange box in the picture above). Walking down from the podium and out of the box doesn't count, it only activates when you walk INTO the trigger zone.
If you've emptied your Journal of non-DLC Missions but haven't gotten Legion - A House Divided yet, there's a way to make this work. Entering the trigger zone is when the Journal Check does its thing and scans your Journal. So if you walk around it, enter the elevator and receive the Mission from Legion, then when you return and enter the trigger zone the Journal Check sees it, and thus it won't enable the IFF installation.

With all of that said, this is why it was so important to leave the Reaper IFF Mission as the last one you needed to do in the game with a couple of Side Quests on the side: it allows you to fully prepare your Squad and secure their Loyalty without suffering any consequences.
How to Complete Joker's Jump
With all that out of the way, at this point we're assuming that you've now met one of the two checks detailed in the previous section and the Reaper IFF is ready to be installed. You'll know that you have because EDI told you as much when you entered the trigger zone in front of the Galaxy Map podium, and suggested that Shepard takes a shuttle to their next Mission.
Start this section by using the Galaxy Map, which will initiate a conversation with Joker and EDI. The Reaper IFF is powered up, but EDI recommends a thorough analysis. This means the Normandy will be MIA for the next while, necessitating Shepard take their Squad lineup in the Kodiak shuttle for their next job. Miranda has already thought of that and summoned everyone down there, thus allowing Shepard to pick who they wish later. Answer with either "You think of everything" for +2 Paragon Points or "Let's move!" for +2 Renegade Points.
During the installation process, EDI discovers that the white noise in the Reaper IFF is hiding a signal that's broadcasting the Normandy's location, and when Joker asks to who, the answer immediately arrives: the Collector Ship! With Shepard and the Squad gone, and the crew occupied with defending the ship from the Collectors, it's up to Joker to manually give EDI access to the Normandy's systems and purge the ship of its invaders.

This is actually a taller task than you might expect because Joker's Vrolik's Syndrome means he can't run too fast or else his brittle bones will shatter. You'll start in the cockpit: follow the lights on the floor down to the Galaxy Map and along the left side of it and into the Tech Lab. As you do, a Praetorian will enter from the elevator and slaughter the defenders. You'll have until the last crew member is killed to make it into the Tech Lab itself, or else Joker will die.
Once you're in the Tech Lab, continue following the floor lights to the opposite end. Ignore the Praetorian floating in the Normandy's Mass Effect drive and go down the Maintenance Shaft in the floor.
Joker will emerge on the Crew Deck, specifically in the Life Support room where Thane usually resides. Exit the room and follow the crew member to the elevator, however he'll swiftly be taken out as Kelly is dragged screaming into it by a Scion. You'll want to head down the right-hand side of the elevator, otherwise you'll run straight into another Scion and be killed.
You'll have about 45 seconds to make it to the next area. The remaining Scion will stalk down the left side of the room and up through the Sleeper Pods, so you'll have a clear shot to follow the floor lights through the Medical Lab and into the AI Core. When you arrive, use the console on the right to unshackle EDI and connect her to the Normandy. It doesn't take long for her to crack a joke now that she can, but regardless you'll have to enter the nearby Maintenance Shaft to finish the job.
Now you'll be in the Engineering Sub Deck, where Jack hangs out. Follow the floor light up the right-hand stairs, but stay in the middle bend because some Collectors will walk past at the top. Once they're out of there, you have 25 seconds to walk up to Tali's terminal and use it escape and clear the ship of any remaining Collectors. Joker and the Normandy are now safe, but the rest of the Normandy's crew have been taken by the Collectors.

The next scene will have Shepard and co. back and talking with Joker in the Briefing Room. Miranda is furious at Joker, but you can ask "Are you okay, Joker?" for +2 Paragon Points. You can also say "Is the virus contained?" or "We need to get the crew back" for +2 Paragon Points, or "I'm not interested in excuses" for +2 Renegade Points. Miranda then scolds Joker for unshackling EDI: you can reply with either "I trust it" for +2 Paragon Points or "You're equipment, not crew" for +2 Renegade Points.
Normandy Conversations
You'll now have opened up a great many conversations on the Normandy, chief among which is a brand new conversation with Joker now that EDI is unshackled and has essentially assimilated into the Normandy. EDI in particular has a huge amount of new dialogue: practically every option you can select under "Let's talk about you" and "Tell me about Cerberus", since her work situation has changed and she's no longer under the effect of the Cerberus blocks that prevented her from answering them before.
Jacob will have new thoughts if you ask him about the Mission, as will Samara. If you have Kasumi and Zaeed, they'll have new comments to make as well. Miranda will say something new if you ask her about the Normandy's status, and EDI has a new exchange via her terminal in the AI Core. Legion will also have a new conversation, although as always you should select this first and NOT ask about the status of the Heretics.
You should also remember to check your Private Terminal. Remember, Kelly is no longer around to tell you when you have new messages!
The Important Choice

After this point, you'll need to decide if you want to go through the Omega-4 Relay now to take down the Collectors and rescue the Normandy's crew, or take the time to make sure your Squad is ready for the Mission. Thus, your future can take three routes:
- If you did your homework and did all the Loyalty Missions before this point, the choice is obvious: you're fully prepared for the Suicide Mission right now, outside of three Normandy upgrades (which if you've been following our guide in order you'll have purchased ages ago).
- If you decide to build your team, you'll be sacrificing the Normandy crew, Kelly, Gabby and Ken included, to complete Dossier and Loyalty Missions first. The most you can do without jeopardizing them is saving up for and buying three upgrades to the Normandy.
- If you decide to go through the Omega-4 Relay now and unprepared, you risk some of your Squad dying if you haven't completed their Loyalty Missions (or worse, not having all of them in the first place).
If you're following this guide in order, then you'll be fully prepared for the final Mission in the game, and only have some Firewalker Side Quests, Overlord and Arrival left to do. These can be done after you're done, so you'll now want to head to...
